I have recently added a new section to my book, but I am unsure whether to mark this as my second edition, or just upload the edits. The edits are three new chapters. Should I unpublish it and then republish, or just leave the edits in the same edition. What would happen to my book if I were to take it down? would the "reports" section still show what I have sold, and would my reviews still be there?

Publishing standards would dictate that with that volume of change you should be publishing as a new edition with a new ISBN. That said, KDP and CS are fairly lenient on what they allow as an "edit" to the existing file.
I noticed a couple of weeks ago with one of my books where I had made some simple corrections, that the Edition number had changed on the retail page. SO, I am thinking that the Zon is keeping track of any changes.
Are you talking about print or ebook? If ebook, I'd just upload the new version (no need to unpublish before doing so, though you do have to hit Publish to make the change take effect), and add a note to the description about how this is the newly updated version with bonus content. Your reviews will stay.
If you take down the first version and upload a separate 2nd edition, the reviews might or might not stay. You'll still be a KDP author, with access to Bookshelf, Reports, and (what fun!) this forum, even during the time that your ebook is unpublished.
For print, you really need a new ISBN and a Second Edition if you're adding three chapters. Ask Amazon to migrate the reviews over if they don't do so on their own. The second hand dealers will continue to offer your first edition, but with luck at such an inflated price that no one would buy it.
If you put up a new edition, the original will stay up and the new will be added. Reason being that any sold, returned, or used books (1st edition) will remain available. A friend of mine put up a new edition of his book thinking he could delete the old, and it seems it's there for life - so that might be something you'll want to consider.
If it were me, unless I sold many MANY copies (in the 10s of thousands) I'd just update the book. Nobody is going to know nor care, IMO. Only you .
I also wouldn't want to lose any reviews, ratings or sales stats, and I'm fairly certain that would happen also.
