PDFs are ideal for paperbacks, and they are required if your manuscript contains elements that bleed.
However, PDFs don't always convert well to eBooks. You can create a separate file to upload for your eBook, or, if your manuscript doesn't contain bleed, you can use the same manuscript file for both your paperback and eBook. Format it in DOC (.doc), DOCX (.docx), HTML (.html), or RTF (.rtf) for best results.
